Sounds like it wasn't prepped properly when being painted. Sounds like i had moisture on the surface before painting, post a few pics up so can see what has gone on

Is it okay just to take the top of the engine off then? Or are there certain things that need draining or anything?
Is that the same with calipers? Heard they need draining?
The 7AFE cam cover is very easy to take off. All you need to do is to remove the HT leads, remove the power cable going to alternator, then the four (10mm i think) bolts and lift off carefully. Paint the cover replace the seal then reverse the process.
As for the inlet, this is a lot more involed. (doing this from memory)
Remove intake piping,
disconnet injector wiring
remove TPS plug
remove water pipes from TB
remove all vacumm pipe going to inlet such as break booster, map sensor
Then carefully remove the bolt attaching the inlet to the head think they are 12mm, and the brace holding the inlet up.
Then you can wriggle the inlet off.
I have probably missed out a few bits, but this is from memory from when i did it a fair few years ago. If you work at it methodically then it shouldn't be too much of a problem.

Cracking work, keep it up. What program are you using if you don't mind me asking? Looks interesting, i have only used Pheonix simulator when i was at uni, but some aspects of that program was limited.
